Description
1,138 genome-wide epigenetic profiles from 53 adult tissues, five fetal tissues, and seven primary cell types provide a foundational resource for cattle functional genomics. This atlas from UC Davis includes chromatin accessibility, histone modifications, DNA methylation, and transcriptomes, enabling annotation of around 45% of the genome as putative regulatory elements. The data facilitates decoding of regulatory syntax and fine-mapping of GWAS loci for 22 complex traits.
Use Cases
Training sequence-to-function deep learning models based on the described epigenetic profiles
Fine-mapping GWAS loci for complex traits based on predicted variant impact from in silico mutagenesis
Identifying tissue-specific regulatory elements based on chromatin accessibility and histone modification data
Conducting cross-species comparative analysis of regulatory architecture based on evolutionarily conserved features
Strengths
1,138 genome-wide epigenetic profiles provide a broad scope of molecular data
Data spans 53 adult tissues, five fetal tissues, and seven primary cell types
Enables annotation of around 45% of the bovine genome as putative regulatory elements
Includes multiple data types: chromatin accessibility, six histone modifications, CTCF binding, DNA methylation, chromatin conformation, and transcriptomes
Limitations
Column-level documentation is absent; field semantics must be inferred after download
Row count is unknown, which may limit suitability assessment
Description metadata is limited; actual data quality requires manual inspection after download
